We have serialized inventory and when we are pulling multiple of the same part number or doing a count the part number is scanned then we can scan the serial numbers one after another. When doing this the team waits for the good read notification before moving to the next serial number but we have had many cases where they got the notification for a good read but then noticed not all serial numbers were captured by the scanner.
Is there a setting that could help prevent this from happening as often, or at all?

It is hard to know based on the information provided exactly what could resolve your issue.
Depending on the barcode symbology settings of you device, you could be getting a good read for smaller barcode appearing in inside you larger barcode.
The best resolution to this is to disable all the symbologies that you do not need.
This can be done from Settings → Datalogic Settings → Scanner & decoder → Symbology settings.
Another possibility is the Keyboard Wedge input mode.
The Keyboard Wedge, essentially, wedges the barcode data into current application.
There are different implementations because different applications expect the data to be transmitted in different ways.
Terminal Emulators, for example, expect a single button press for each character, and do not respond well to pasting entire barcode strings.
I would check this and try different input modes to see if the addresses your issue.
Settings → Datalogic Settings → Scanner & decoder → Wedge → Keyboard wedge input mode
If neither of those two things helps, I would great a case with our support team.
